I see this sort of comment usually from people who think liking a character means AGREEING with them, and that’s just not the case. You can like a character while disagreeing with them. Quite often the villains, especially if they are given a sympathetic/gray motivation, can be more interesting than the heroes they face, even if, as a reader, you fully acknowledge that they are doing bad things. There’s just more meat and complexity to characters like that.
Also, a hero is not much good without interesting villains to face, a popular villain in a character’s rogue’s gallery will make that hero (or team) more popular by virtue of giving them interesting stories when they come into conflict, so it’s not really a bad thing. ;)
